I dont know much about how this works but I noticed that instead of the certificate being issued to my domain, its issued to sni.cloudflaressl.com. Is this because Cloudflare is hosting my dns and uses there nameservers?
That is the Common Name (CN) on Universal Certificates. If you look at the Subject Alternate Names on the cert you will see *.example.com and example.com also listed.
Browsers no longer look at the Common Name for validation, your users would not be able to tell the difference anyway. (Without looking, tell me the CN on the certificate for your online banking portal! Now check if you guessed correctly. I checked my own bank, and I guessed incorrectly.)
