Transferring domain, will I need to change Cloudflare settings?

I am in the process of transferring my Cloudflare-protected domain name from GoDaddy to Shopify. I understand that I will not need Cloudflare once I switch to Shopify, because it has its own protection.

My question is: once the domain name transfer is fully complete, will the new Shopify site not work until I change the Cloudflare settings? Or is it that Cloudflare will get bypassed/ignored once the domain name transfer is complete?
