Adding a site tells me to use root domain only.
Is there any way to get subdomain only transferred to the Cloudflare?

The word transfer suggests domain registration, which obviously doesn’t exist at the subdomain level. I will presume that you are asking if you can use Cloudflare services on a subdomain without moving the parent zone DNS to Cloudflare nameservers.
The answer is yes, but the specific method depends on what your desired usage is. If you want to manage DNS records in that subdomain, you will need an Enterprise plan. If you simply want to use Cloudflare security and performance features on a specific hostname without moving the parent DNS, you can access a Partial Setup on a Business plan or higher.
