How do I go about getting an SSL Certificate for one domain and one subdomain.
EG: domain.com and subdomain.domain.com

One level deep is automatic, Cloudflare automatically provisions *.example.com and example.com (but note that * is limited to a single label, so this does not cover ..example.com.
