I have two domains mydomain.com and mydomain.fr. The url resolves to mydomain.fr. Do I include mydomain.com on cloudflare? These two are targeting a multilingual site.
How about say mydomain.com and mydomain.com.au mydomain.com being parked on top of mydomain.com.au?

There are no real questions in your post.
Basically you can run the setup with just one domain on CloudFlare or all. It will work. But go gain of all features CloudFlare is providing to you you should move with ALL domains to CloudFlare. This will also make it more easy to maintain your DNS Settings as they then are all in one place centralised.
