When doing some check about the SSL Certificate created by Cloudflare in SSL Certificate Checker I get an error “Missing Root Certificate” when using my site: https://www.chilevapo.cl/
Why is that? how can I fix/solve it?

Because that service does not have an up-to-date root CA store.
Your site loads fine and there is no SSL issue.
