I’m just trying out Cloudflare and seems like minify files is doing nothing based on GTmetrix and Google test. Also javascripts stopped working on my site. What is possible cause for this? I used Purge Everything button after changes in settings.

Do you have Rocket Loader enabled in the Speed settings tab?
As for Minification, if there are syntax problems, Cloudflare can’t minify it:
