What is the issue you’re encountering

I have an existing site already set up with this domain inside of Godaddy. I have SSL working as well. If I change the name servers to Cloudflare, will that break the website pointing to GoDaddy?

If you want to use your own SSL, you can upload your Custom Certificate (Biz plan).

And I don’t think it will break the site, you can create an A/AAAA records and point it to your origin.
