Free CloudFlare - Website and email are located at different vendors?

I have just added my website to CloudFlare. It is asking about adding nameservers.

I just moved my website to Hostgator from GoDaddy. My email is still located on GoDaddy, and the nameservers are still using GoDaddy.

Seeing my website and email are hosted at different vendors, how does that work. I know if I change the nameservers to my website hosts nameservers, I will lose access to my email.

Will changing the nameservers effect my email, and is it necessary for CloudFlare to need this in order to monitor my website?
