We have noticed that our DNS records since migrating to Cloudflare aren’t propagating across the web. Utilizing a tool like mxtoolbox or whatsmydns to see record propagations, we’re trying to set up a 3rd party application and currently are unable to do so.

The record isn’t set to “proxy” because that breaks all of our records when enabled. Any assistance would be greatly appreciated.
What is the domain and hostnames you are having problems with?
What do you expect them to resolve to?
If it’s all records, then records not resolving in lots of places is typical of DNSSEC not being updated after changing nameservers.

They resolve ok.
If you are using a tool to look these up, you need to look up s1._domainkey.phpartners.com directly, they won’t show if you just look up for phpartners.com

It appears you are delegating _domainkey.phpartners.com, likely a hangover from your previous DNS hosting.
Delete any NS records in your Cloudflare DNS (they will probably be for _domainkey).
dig +short _domainkey.phpartners.com ns
