Does this protects sub.mysite.com? or only www.mysite.com
It can, you can choose for each DNS record whether it should be proxied or not. Note that the certificate only covers example.com and *.example.com, this will not extended to deeper layers (dev.www.example.com can be proxied, but the free certificate won’t cover this name).

It will, as @thedaveCA already elaborated, however there is not much point in getting it as it will essentially do what the free certificate already does anyhow.
