I have my website hosted on a cPanel, but my DNS are managed by Cloudflare.
When I ask new certificate on cPanel, it asks me to verify by DNS, but DNS are edited on cPanel, and the verification fails.
Can I say to check DNS on Cloudflare and in cPanel twice? Like 2 DNS managers?

The only DNS records that can be checked by the public are the ones published by your authoritative nameservers. These are the nameservers shown in your whois data, and in order to use Cloudflare, they need to be your assigned Cloudflare nameservers and no others. This makes any DNS entry in cPanel irrelevant. Nothing can check it.
You may want to look into using a Cloudflare Origin CA certificate to avoid the need to renew the shorter-lived certificates that cPanel was obtaining for you with AutoSSL. Note that the certificates issued by the Cloudflare Origin CA are only trusted by Cloudflare and cannot be used anywhere that requires a direct connection, such as email.
