When I do set up a cloudflare tunnel and make my service available via cloudflare network - is there any kind of malicious traffic filtering done by default?
Yes there is, however may I ask if you experience some issue as your service not working propperly or someone cannot access it? 
You can always tune-up your WAF rules, Bot Fight Mode, Rate Limiting and more.
You can enhance filtering by adjusting your access policies and more.

I am thinking about deploying an app on the free plan, so currently I do not have anything running (I bought a domain on cloudflare) and looked trough the different settings with ZTNA and the different options on the free plan.
I do have knowledge on NextGen Firewalls but I want to dive a little bit deeper into cloudflare before deploying my application.
