We have 2 domains at present. One of them has 50 separate WordPress websites as subfolders. Will these websites be able to run on the Pro plan for CDN?

Each Cloudflare plan applies to one zone (a domain and its subdomains). If you want coverage for both domains, you’d need 2 plans.
As for the 50 separate websites in one of your domains, as long as they run on the same domain (ex. site1.example.com, site2.example.com etc, or example.com/site1, example.com/site2 etc.), yes they can run under the same plan.
