Are folders protected?

Hello! I am curious if folders are covered under SSL. I applied for the SSL cert for my domain name - http://johanneslinstead.com - but the website is actually located at http://johanneslinstead.com/main. This site doesn’t appear to be secure. I can’t test the main domain as it has forwarders.
